The only issue I’ve had so far is some error messages after upgrading the Custom Taxonomies Menu Widget plugin – but it was easily fixed by just resaving the widget as it was already set up.

The only problem i have faced so far with the upgrade is simple Facebook connect no longer allows you to post on Facebook groups. No solution up to now i’m working on it.
I’ve had a few other issues. I updated a client’s W3 Total Cache on Friday and it made the site go hooorrrrk. They didn’t really need that caching so I disabled it, but I did read that others were having the same problem with other caching plugins.
And Login Lock has occasionally caused problems with some installs but not others. I’m tending to move away from that plugin anyway.
